actually, i think the humidity would be good for the books because it would keep the pages from drying up and disintegrating

On the contrary I think that this place is likely to have an excessive humidity because of its proximity with the Everfree Forest - not to mention the magic of the place. - In fact, even if this forest is depicted in a “Black Forest” style, we can find there swamps and even some tropical places. Too much humidity would deteriorate the books.

1000 years open to the elements turns pretty much anything organic into nothing.

So uh, magic bookcases? And ponies are not big on looting?

Ah details, nobody cares :)

I don't think this is a detail in fact. Indeed, the books should have been turned into nothing, but it should be keep in mind that the physics and chemistry are different in Equestria -i.e with our rules the Sonic Rainbow would be nearly impossible for a pegase-… Also, in the official serie the books are not damaged. It seems that the castle has a sort of protection against the effects of time, but not only for the books as showed by the state of the tapestry.

It's a good point, but some questions can't be answered about Equestria. We can only speculate.^^

What do ponies use for paper anyway? I don't see them being big on wood paper pulp production as it is a messy endeavor. Rag paper is possible, but the rags might be harder to come by. Perhaps some other fibrous plant. Parchment would be right out seeing as it is made from sheep.

Do you suppose the paper-ponies would wear macerating shoes to grind up the rag / plant material?

Someone must have made a study of pony industrial practices.

Well I have been thinking all day about this paper problem… I will make some research about the paper crafting, its conservation and the correlations we could make between it and Equestria… Expect a detailed answer in the next few days!
